I found on following site , that Skoda Fabia is C segment car while Hyundai I20 is B+ segment. If so does it worth comparing across segment?

Cars are concrete, segments are abstract.

If you see, I20 and Skoda Fabia have basically the same shape, same internal space and same function. why should one not compare them?

Because people ride cars and not segments, it is certainly worth comparing across such artificial boundaries.
